non-radioactive single-strand conformation polymorphism (sscp) analysis of relatively long pcr products
Authors
abstract
the sscp technique is based on the appearance of new “refolding” conformations during electro-phoresis due to mutation. in order to develop a simple, non-radioactive sscp analysis method so that it can reliably detect single nucleotide changes in pcr products up to 500 bp in length, extensive optimisation trials were performed . the best separation of sscp bands of pcr products up to 500 bp in length was obtained with 14.5 to 15.5% polyacrylamide gels that had been run in the cold room at 15 v/cm for 65 to 70 hours. after the pre-run, 5 m l of pcr product was mixed with 10 m l of denaturing-loading dye and the mixture was heated to 94 ° c for 10 min. total mixture volume of the 15 m l was loaded into the well without quenching. after electrophoresis, the gels were stained with sybr ® gold nucleic acid stain for 30-40 minutes and photographed under uv light using a sybr ® gel stain photographic filter. this method alongside with confirmatory sequencing has been utilised to identify three novel mutations in the 5 ¢ -regulatory region of the human cyp3a4 gene. the final results were very satisfactory and the optimised method was able to reliably reveal new mutations in amplified dna from blood samples. in fact the non-radioactive sscp method developed here seems to be robust enough to analyse pcr products up to 500 bp long.

F-SSCP: fluorescence-based polymerase chain reaction-single-strand conformation polymorphism (PCR-SSCP) analysis.
A fluorescence-based method for polymerase chain reaction-single-strand conformation polymorphism (PCR-SSCP) analysis, F-SSCP, was developed in which the target sequence is amplified by the PCR using fluorescent primers. The amplified products are then heat-denatured and applied to a water-jacket controlled gel in an automated DNA sequencer. The separated strands are detected as laser-excited f...
full textPCR-based Single-strand Conformation Polymorphism (SSCP) Analysis to Clone Nine Aquaporin Genes in Cucumber
Combining the use of PCR and single-strand conformation polymorphisms (SSCP), nine sequences from the cucumber genome were successfully identified and cloned that encoded two well-conserved asparagine-proline-alanine (NPA) domain homologues to aquaporin genes. The sensitivity and detection efficiency of SSCP and restriction enzyme analysis for detecting DNA sequence variation were evaluated usi...
full textScreening of differentially amplified cDNA products from RNA arbitrarily primed PCR fingerprints using single strand conformation polymorphism (SSCP) gels.
Arbitrarily primed PCR fingerprinting of RNA and differential display resolved on an acrylamide gel has been extensively used to detect differentially expressed RNAs. However, after a differentially amplified product is detected the next steps are labor-intensive: a small portion of the fingerprinting gel that contains the differentially amplified product is cut out, reamplified and the correct...

Genetic Polymorphism at the Growth Hormone Locus in Iranian Talli Goats by Polymerase Chain Reaction-Single Strand Conformation Polymorphism (PCR-SSCP)
The growth hormone gene could be an attractive candidate gene for milk production in goats. Single-strand conformation polymorphism was used to identify polymorphism at the goat growth hormone (gGH) gene. For this purpose, genotyping of 90 Talli goat breeds was performed. Nine conformational patterns were observed in exon 4 of the gGH gene, with frequencies of 27.7% for the homozygous pattern (...

background: aspergillus species are associated with allergic bronchopulmonary disease, mycotic keratitis, otomycosis, nasal sinusitis and invasive infection. in this study, we developed a pcr-single strand confomational polymorphism method to identify the most common aspergillus species and we showed some advantages of this method comparing a pcr-restriction fragment length polymorphism with ...
